Please check my model. I  think that with that surface the best solution is to paint the markings.

Sounds good! I think that the best solution in the most cases is to pre-paint an areas around the windows (the camouflage patterns needs more attention), then glue the clear parts on and mask them a bit excessive. After all, when the fuselage halves being closed, you can spray unpainted areas with some overspray around the masked windows.

The start of the "fantasy" paint scheme.(roof is dryfitted)

 

I did plan to do a splinter scheme.But the green paint gets under the masking tape.

It doesn't stick well enough on the  surface.

Hence the overall sand.

If you use a clear coat on the mask before you paint it would help prevent the the next colour getting under the mask.
