To answer your question about the flags, one of the red ensigns should be hoisted to the end of the spanker gaff when sailing. The lower end of that halyard is easiest to keep out of trouble if it's led to a belaying point somewhere on the forward end of the spanker's lower boom, where the whole thing will swing with the sail. The signal flags are just bunting here (civilians have never had much call for complicated codes & signals; they would simply "speak" each other at sea), but I'm guessing the ship's flag is intended to go atop the mainmast. A company pennant would normally go there (or a commissioning pennant on a naval vessel) & would serve also as a telltale of relative wind direction. Keeping a fresh commissioning pennant at the main mast truck was one of my jobs aboard USCGC Eagle through the summer of 1976, BTW. There was no halyard & the pennant was fastened to the top of a wooden "pig stick" with a screw through the single grommet, & the pennant was changed before entering each port of call during Operation Sail, so I climbed up there once a week to make the switch.
